MTV Base announced the news on Twitter via @MTVBaseAfrica.
The announcement came a few hours ahead of the ceremony holding tonight at the Ahoy Stadium, Rotterdam, Netherlands.
Two weeks ago, Wizkid won three awards at the MTV Africa Music Awards (MAMA) 2016 in Johannesburg, and 10 days later, he was honoured at the MOBO awards in London.
Runners up for Best African Act were Alikiba, Black Coffee, Olamide and Cassper Nyovest.
Wizkid, who was unable to travel to Rotterdam to collect his award, thanked his fans and MTV Base in a video message.
The 2016 MTV EMA will be broadcast across Africa on MTV and MTV Base at 22:00 CAT on Sunday, November 6.
The award ceremony will be hosted by Bebe Rehxa.
Other performers are; The Weeknd, Bruno Mars, Green Day, Kings of Leon, One Republic, Martin Garrix, Afrojack, Shawn Mendes, DNCE, Lukas Graham and Zara Larsson.
G-Eazy, Charli XCX, Tinie Tempah, Idris Elba, Jaden Smith, Nina Dobrev, Deepika Padukone, Jourdan Dunn, Winnie Harlow, will all be making appearances.
“It is wonderful to see African artists nominated at the 2016 MTV EMAs on the same platform as global superstars of the calibre of Rihanna, Beyoncé, Drake, Kanye West and more,” said Alex Okosi, senior vice president & managing director, Viacom International Media Networks (VIMN) Africa.
